Automate! Sample preparation for mass spectrometry-based proteomics

Standardized, reproducible sample preparation for drug discovery, biomarker analysis, and applied proteomics in biopharma and academic research

The challenge

Sample preparation for LC-MS has many challenges. Manual methods are labor-intensive, unreliable, and prone to lack of reproducibility. Additionally, achieving a robust, reliable, reproducible workflow while starting from a wide range of biologically complex sample matrices is necessary to unlock the full power of proteomics analysis.

The solution

For laboratories using third-party automation systems, PreOmics offers broad compatibility to simplify and standardize proteomics workflows. Our kits seamlessly integrate with liquid-handling platforms from Hamilton, Tecan, Agilent, Opentrons, and Beckman Coulter, enabling efficient and reliable sample preparation for LC-MS analysis.

By collaborating closely with leading automation providers, we deliver flexible, scalable, and platform-agnostic solutions designed to reduce hands-on time to just a few minutes. Our validated automation protocols help ensure consistently high-quality, reproducible sample preparation, supporting robust LC-MS proteomics workflows across diverse laboratory automation environments.

Results

Comparable protein identifications with reduced variability

Comparison of manual versus automated ENRICH-iST processing shows that both workflows yield a comparable number of identified proteins, while automation significantly reduces variability. Despite similar peptide and protein IDs (A, B) between manual and Opentrons® OT2-based preparation, the automated workflow achieves lower coefficients of variation (CV) at both the peptide level (C) and protein level (D), demonstrating improved reproducibility and consistency of the automated ENRICH-iST processing.

Reduced cross-contamination compared with manual workflow

Cross-contamination assessment during plasma sample preparation comparing manual handling and an automated workflow. Blank samples processed on the Beckman® Biomek i7 workstation show negligible total protein intensity relative to plasma samples, indicating no cross-contamination during automated preparation (n = 48 plasma samples; n = 48 blanks).

High reproducibility across pooled controls and experimental days

Coefficient of variation (%CV) of protein LFQ intensities for pooled plasma samples and individual experimental days. Violin plots depict intra-day variability for pooled injections (blue) and plasma samples from days 1 to 3 (green), as well as inter-day variability across all days (purple). Median CVs range from ~10-16%, highlighting the robust and reproducible performance of the automated ENRICH-iST workflow on the Tecan Fluent® platform.
